Apparently, Radioboss recognizes my music folders and has marked them at the points where this red line appears. I've used other music folders unknown to the software, and everything is fine, and it recognizes the correct silences and crossfades.

Is there any way to reset Radioboss to remove this recognition of songs?

What I would do in your case
Drag and drop the folders that are not correct into a new music library, preferably into a new library
then click on tools then process music tracks
in the window below only the x in mix point and remove mix point, for mix start also remove mix start point
This should restore the files to their original state
